Can I download anti-spyware software onto a disk and use it on my other screwed up computer?

I just downloaded, installed, and ran Spybot-Search & Destroy software on this computer that I’m using and it took care of problems I didn’t even know I had. It was very recommended. My computer that I’d rather be using, however, the pop-ups come so fast that I don’t even have time to download anything because of getting covered up. Or freezing up.
I did try to install and run an Ad-Aware program that my ISP gave me. It came up with a huge number of problems after the scan. When it was finished, I got stuck at a screen that said “press any key to continue or Ctrl+Alt+Del to escape or something like that and nothing ever happened. I couldn’t even shut it down properly.
Could it have crashed or something? I know this is a lot in one question, but I’m trying to be as specific as possible. I need to upgrade the operating system in the other one anyway, should I dump everything in it and start over? If so how? It is currently running 98 Plus. Thanks for anything!
